Don did an excellent video on this subject
Don’t try silicone adhesive like I did on my original Cougar
I used silicone on one of my front windows ( early 1969 Cougar / San Jose assembly ) and found that the top of the window had too much play ( inboard / outboard ), when it came time to making adjustments for a tight seal with the roof line weather strip. The glass could flex slightly in the channel, but this was ‘magnified’ at the top of the glass. So I re-did it with the 3M Window Channel Bonding Adhesive ( 08641 ) which resembled in color and hardness of the original material used from the factory. Thorough cleaning of the channel and the glass was essential to ensuring a good bond. I was / am pleased with the results - looked like ‘factory’ and was as hard as the original.
DO NOT USE PERMATEX / SILICONE!!! This is the only product I have ever found that will last forever no matter what. We also have the loaner applicator.

Ok, i am probably going to get blasted, but if you don’t care about using the “correct” adhesive, and you want to only do it once….use the 3m windowweld adhesive they use on modern windshields. It will never let loose and it works like a charm. Second cougar I have done and it has been in use for ten years with no issues.
Just make absolutely sure you use some spacer material to set them in the exact correct spot as you only get one shot….you do not want to have to cut them loose to reset them!
That is a good runner up to the 3M product made for this application and it is in fact meant to permanently glue in glass. It is the only substitute that will work. Obviously what Ford used did not work.
The other day we reglued the driver’s side on a 69 Cougar. With the help of Don’s video the job went pretty well. We did not have the suggested 3M glue available at the moment. We did use SEM Quick Set 20. It is similar to the 3M as it bonds to metal and glass. SEM also makes a Quick Set 180. The 180 is the number of seconds you have to work before the glue sets. Quick Set 20 actually calls for 15 seconds of working time, so ya better be quick with it…really quick.
